In the PCB wizard you are asked what you want the silkscreen shape and the footprint shape to look like. Could you please explain the difference between these two.

The silk screen shape is the regular one that you're all familiar with. A footprint shape, however is an item for mechanical assembly, and in effect creates a 'keep out' area round the part. It ensures that components aren't placed so close together as to make servicing difficult. It's provided for the (very) few users who need it for design compliance with in-house rules. For the most part, it can be ignored.
