 slotted pads affects drill data

I have a layout with approximately 4000 holoes in it and 12 slots.
There are 25 x 81 pin BGA pads and a load of resistors on the board. When the drill data was created there were only the BGA holes shown and the non-plated holes.

It is worthy of note that the drill table had the correct hole count and the drill ident drawing showed all the hole locations but they would not appear in the drill file.

I removed one BGA component at a time thinking I had hit the limit on holes for the program but to no avail.
I then removed the 3 slotted components one at a time. There was no change until I removed the last slotted component and suddenly all the 'lost' holes appeared in the drill file.

Please would someone take a look at this phenomenon.

Please drop an email to support letting us know the version you're currently using, and including a copy of the offending file. It's not a currently known issue, so we'll need some data showing the problem to be able to investigate. Thanks.
