I'm using multiple vias to transfer heat from one layer to another. Why do I get thermals on vias even if I deselect the check box in the Pour copper dialog box? I also noticed that some of my vias are called "via" and others are called "pad" when I place my mouse over the via. Does this have anything to do with it (does it think it's a pad and not a via)?

That could well be the case. Using [View], [Display], you can show or hide both free pads and vias, and you can highlight protected vias in a different colour. All of these should enable you to find out quickly which is which.

When you find a pad which should be a via, as long as it is already linked to a net, you can right click on it and use the menu function 'Free Pad to Via' to convert it. This will work with highlighted multiple free pads as well, as long as they are all the same style.
