Just noticed this .....

On an outside layer you create copper shapes, and then flood that layer with copper, the copper shapes that are on the same net as the flood get removed when you unpour the flood if they were covered by the flood. In many ways its no big deal since the shapes are being replaced by the flood but strictly speaking not quite what you would expect. If you fix the shapes before the flood then they stay ok.
