Officially this isn't possible, but there's a sneaky little work-around which allows it if you do everything in the right order! (Backup first!!)

Go to [Settings], [Design Technology], and select the layers tab. Double click on the 'side' cell for your top electrical layer, and change it to [Inner] instead of [Top]. Now change the same cell for the bottom electrical layer from [Bottom] to [Top]. Back to the top layer, and you can now change it from [Inner] to [Bottom]. Use the [Up] and [Down] buttons to move the layers so they're in each other's start positions. You can also edit the names and colours if you wish, but it's not essential.

Now select your whole design and flip it. Because the tracks have been moved to the layer where they're expected to be, you won't get extra vias.

If you want to flip it back, remember to go through the same process again to reverse the tracks back before you flip.
